Many TV shows have movie reference guides devoted to them somewhere on the internet, yet this one doesn't (from what I know). It may seem unnecessary to some to make this list, but if having the only Mr. Show movie reference "guide" on the internet isn't something special, it's at least thread-worthy!
These are what I came up with in the past half hour, from either remembering them being mentioned in the commentaries or from what I noticed on my own. Feel free to contribute what isn't on the list but should be, or vice versa (you'll notice some merely served as inspiration rather than parody/reference):

I always thought the two streaker movies were sort of a reference to Breakin' and Breakin' 2:Electric Boogaloo because both movies made a sequel short time after the first movie even though they made no money.
But, the set designs and costumes in Streakdome are pretty similar to Logan's Run.

Yeah- but the problem with a Logan's Run parallel is that thirty was the mandatory death age, while the end of that episode involving Streakdome is a futuristic society controlled by the elderly.
I forgot about the "I'm doing this for YOU- Damien" line in Law School. Omen is in.
I'll have to rewatch Fartin Rudy- but if you say so, it's in. Couldn't remember any Mr Show western stuff- with the possible exception of the Cracker Barrel.
With Duck Soup- I never really got the mirror spin reference. I figured Cross was just being a goofball, and I absolutely love Marx Brothers movies. Have to check that one out.
Didn't catch the commentary on Jay doing the mom from Exorcist. Which sketch was that in?
As far as Ransom- they used a voice distortion box over the phone in the Ron Howard version, plus the police were wiretapping the line. Very similar setup. Except about the toe, of course.
Mississippi Burning. Byron De La Beckwith or in Mr Show's case- Backwith. Ripping on the same character, only set in the future.
Dragnet and Batman both had movies made by the original casts inspired by the television series- so I just extended the concept. Basically the same idea as saying JC Superstar should qualify even though the play came first.
If Platoon is out, ok. There's got to be some crappy movie set in Vietnam that qualifies though.

Popemobile Chase. I like to think of this as referencing 'The Chase'. Nil and friends would be Flea and Anthony Keidis.

Josh Fenderman is in a bunch of movies that are similar to Corey Feldman's credits (obviously, since it's a parody :p!)
But anyhow, I remember them mentioning "Goober Patrol" which is meant to be a parody of "The Goonies." There are more I think, but I'm too lazy to get out my Season 4 DVD.

Whats the name of that Fat Camp movie with the flamboyant Paul Feig? Heavyweights.
The Monks vs the Fat Kids is a take off of that and any summer camp movie ever.

The blowjob sketch was a reference to The Firm.
Also, I believe that the sketches with Ronnie Dobbs were a reference to the movie Run Ronnie Run.
The Saddest Song Awards was loosly based on Ernest Goes to Camp.
